Unbearable brightness in PRS S2 Custom 24

So I have a PRS S2 Custom 24 from 2015ish that I have been using as my primary guitar since I got it way back when. Since then I have gotten more into jazz and want a fuller and tad darker sound from it but no matter what pickups I put in this guitar is so thin and bright sounding.

When I was younger I had a professional install a lindy fralin big single pickup in the neck, an overwound single coil the size of a humbucker. Then I put in myself a Duncan 59’ PAF as a replacement for the big single but it sounds thin and bright, nothing like I’d expect a PAF to sound.

Is it possible that to make the single coil work in a guitar designed for humbuckers that the professional who installed it may have changed the caps/ resistors which is now causing the Duncan PAF to not sound as intended so that the single coil would work with 500k pots?

Or is this just a trade off that the pickup is closer to the bridge on a 24 fret guitar and is not in the sweet spot that it would be in on say a les paul or 335?

I don’t know much about this, but can you fix it with an EQ of some sort? Options might include an EQ pedal or a digital amp modeling system?

What amp and amp settings are you using?

What does your signal chain look like?

And what is your pickup height (distance from strings to the pickup)?

Most of the timbre comes from the pickups + amp (and pedals).
